The events of Halo 3 pick up where the tie-in comic Halo: Uprising left off. The Master Chief crash-lands in east Africa, where he is rescued by Sergeant Major Avery Johnson and the Arbiter. Together, they return to a UNSC outpost where they meet with Admiral Hood and Commander Keyes. The group learns that the Covenant leader, the High Prophet of Truth, plans to activate a Forerunner artifact, which will allow him to remotely activate all of the Halos and destroy all sentient life in the galaxy.

The Master Chief helps clear the way for the UNSC's final assault on Truth's position, and though they are successful in killing the Prophet, his activation of the artifact creates a portal to the Ark, an immense artificial structure beyond the Milky Way. The group follows Truth through the portal, but they are immediately faced with a new threat: the Flood. The Chief and the Arbiter work together with the Flood's leader, Gravemind, to stop Truth and his army from activating the Halo array.

Despite their efforts, the Covenant captures Johnson and uses his knowledge of human technology to activate the Halo rings. Keyes is killed attempting to rescue him, and Johnson is forced to activate the rings. Gravemind helps the Chief and the Arbiter rescue Johnson and stop the activation, but he soon turns on them. The Chief learns that the Ark is constructing a new Halo to replace the one he destroyed earlier in the series, and he decides to activate it to stop the Flood infestation on the Ark.

To activate the Halo, the Chief must retrieve the Activation Index from Cortana, who is being held captive aboard High Charity, the Covenant's mobile capital city. The Chief rescues her and destroys the city, and they make their way to the new Halo. However, they learn that the ring is not yet complete, and a premature activation will destroy the Ark and the Halo. Johnson ignores the warning from 343 Guilty Spark, the monitor of the Halo, and attempts to activate the ring. Guilty Spark kills Johnson to protect the ring, and the Chief is forced to destroy him.

The Chief activates the ring and manages to escape on the UNSC frigate Forward Unto Dawn, but the force of the blast causes the slip space portal to collapse. The Arbiter and the front half of the Forward Unto Dawn make it back to Earth, where a memorial service is held for the fallen heroes of the Human-Covenant war. The Arbiter and Lord Hood briefly discuss the Master Chief, who is presumed dead. However, the Chief is revealed to be alive and drifting in space with Cortana on the rear half of the Forward Unto Dawn.
