As the story unfolds in the underground city Alterna, Agent 3 discovers that Mr. Grizz, CEO of Grizzco, kidnapped Cuttlefish and is behind the Zapfish theft and Octarian army. Mr. Grizz plans to use the Fuzzy Ooze to turn life into mammals and revive Earth's mammal population.

In a series of encounters and battles, Agent 3, alongside Deep Cut, uncovers Mr. Grizz's destructive plan. The story climaxes with a confrontation at a rocket in Alterna, where Cuttlefish's life is seemingly drained by Mr. Grizz. The rocket, rigged to cover the Earth in Fuzzy Ooze, poses a threat to all life.

In a heroic effort, Agent 3, aided by DJ Octavio and a transformed Smallfry, defeats Mr. Grizz and destroys the rocket. The Great Zapfish is recovered, and Cuttlefish is revived with the help of the Captain's tears. The story ends with Mr. Grizz floating in space during the credits.
