The story of "3 Ninjas" follows three brothers, Rocky, Colt, and Tum-Tum, who spend their summers with their grandfather, Mori Tanaka. He teaches them ninja skills at his cabin and gives them ninja names based on their personalities. Meanwhile, their dad, Sam Douglas, an FBI agent, is chasing a bad guy named Hugo Snyder.
Back home, the boys find their dad uninterested in their ninja training and their new names. Rocky's friend Emily agrees to go to school with them. Snyder plans to kidnap the brothers to get back at Sam. He gets his henchman, Nigel Brown, to recruit Fester and his friends for the job. But their plan is interrupted by the FBI.
At school, the brothers face bullies in a basketball game and lose. Colt figures out Snyder is the criminal their dad is chasing. That night, Fester and his pals try to kidnap the brothers, leading to a big fight where the boys use ninja moves and household items to defend themselves. Eventually, they outsmart Fester's group.
Later, the brothers get captured and taken to Snyder's ship, but they manage to escape with Mori's help. Snyder challenges Mori to a fight, but Mori wins with the boys' help. Sam arrives just in time to arrest Snyder and his friends. He promises the boys they can keep visiting their grandpa every summer.
The family celebrates with pizza, even though Mori doesn't like it. Finally, the brothers encounter the bullies again, but this time, Rocky decides not to fight. Emily is impressed, and Rocky shows off his skills by defeating the bully's leader. They get their bikes back and ride off to school together.
