However, their joyful moment is disrupted when the notorious Bowser arrives, seizing the Wonder Flower and merging it with the castle. He goes a step further by transforming the Poplins' homes into cells, imprisoning them. In response to this dire situation, Mario, his friends, and some Yoshis and Nabbit, decide to assist Prince Florian in thwarting Bowser and saving the Flower Kingdom.
To do so, they embark on a quest to gather the essential Wonder Seeds and rescue the captive Poplins. These seeds will enable them to access Castle Bowser, which is guarded by formidable Cloud Piranhas. Their journey involves confronting Kamek's battleships, facing off against Bowser Jr., and working in tandem with the Poplins to locate the Royal Seeds.
After successfully collecting all the Royal Seeds, the group confronts Castle Bowser, who aims to utilize the Wonder power to conquer the universe through rhythm. The team emerges victorious, returning Bowser and the castle to their normal states. The celebration that ensues marks the restoration of the Flower Kingdom to its former glory, a victory achieved by Mario, his friends, Prince Florian, and the grateful Poplins.
