Following the elder squid Craig Cuttlefish into a crater filled with dangerous Fuzzy Ooze, players are enlisted by Cuttlefish into the New Squidbeak Splatoon as Agent 3, accompanied by their Salmonid pet Smallfry. Smallfry possesses the ability to consume and eliminate some of the ooze, enabling progress deeper into the crater. Within, they confront Octarian enemies mutated with fur, suspected by Cuttlefish to be behind the theft of the Great Zapfish, the power source for Splatsville.

At the crater's bottom, Octarian leader DJ Octavio accuses Cuttlefish of taking his warriors and denies involvement in the Zapfish disappearance. Following Octavio's defeat, the ground gives way, and Cuttlefish and Agent 3 plummet into the remains of the underground city Alterna, converted into a base by the fuzzy Octarians.

In Alterna, Agent 3 encounters Callie and Marie of the New Squidbeak Splatoon, along with the Captain, the protagonist from the first game. Discovering Cuttlefish missing, they meet the idol group Deep Cut, who believe both parties are searching for treasure in Alterna.

Assisted by an AI named O.R.C.A., they explore the city in pursuit of Cuttlefish, consistently led to signals from Deep Cut, resulting in confrontations over the seemingly worthless "treasure." It is revealed that Mr. Grizz, CEO of Grizzco and organizer of Salmon Run, has kidnapped Cuttlefish, seized the Great Zapfish, and commands the Octarian army. Mr. Grizz's goal is to use the Fuzzy Ooze to convert life into mammals, aiming to restore mammal life on Earth.

Upon defeating all members of Deep Cut, their true intention to sell the treasure for charity is revealed. They join forces with the Splatoon to oppose Mr. Grizz. Crafting a cutting device from the treasure, they reach the rocket at the center of Alterna, where Cuttlefish is held.

To their dismay, Mr. Grizz has "dehydrated" Cuttlefish for his "essence." Mr. Grizz unveils his plan to detonate the rocket, covering the Earth in Fuzzy Ooze and sacrificing other life forms to revive mammals. The Captain revives Cuttlefish with tears, while Deep Cut aids Agent 3 in reaching the rocket using their tamed eels and shark. With support from DJ Octavio and Smallfry transforming into a "Hugefry" form, resembling a giant coho salmon, Agent 3 defeats Mr. Grizz and obliterates the rocket.

Agent 3, Little Buddy, and Octavio return to Earth with the Great Zapfish, while Mr. Grizz is left floating in space during the credits. The epic journey through Alterna highlights themes of camaraderie, sacrifice, and the struggle to preserve life against a perilous plan for restoration.
