Mario, Luigi, Princess Peach, Princess Daisy, and some Toads receive an invitation to visit the Flower Kingdom, a neighboring land ruled by Prince Florian and inhabited by creatures known as Poplins. As they embark on their quest, they learn that they must gather the Wonder Seeds and also find the six Royal Seeds, which are necessary to access Castle Bowser. The castle is guarded by six Cloud Piranhas, and the gang faces various challenges, including battles on Kamek's battleships, encounters with Bowser Jr., and cooperation with the Poplins to locate the seeds.

Once they have collected all the Royal Seeds, they confront Castle Bowser, who plans to use the Wonder's power for universal domination through rhythm. The gang manages to defeat Bowser, restoring him to his normal state along with the castle. Mario and his friends, along with Prince Florian and the Poplins, rejoice in the Flower Kingdom's return to its peaceful state.
