Three years have passed since Larry Daley's time as a night guard at the American Museum of Natural History. He has moved on to pursue his entrepreneurial dreams, selling his own inventions through direct-response television.
However, Larry's connection to the museum remains strong. When he pays a visit, he discovers that most of the exhibits are being relocated to the Smithsonian Institution archives. The museum plans to replace them with holographic displays, but the Tablet of Ahkmenrah, the artifact that brings the exhibits to life at night, will remain at the museum.
Larry's world takes a sudden turn when he receives a frantic call from his miniature cowboy friend, Jedediah. Dexter the monkey has taken the tablet to the Smithsonian, where they find themselves under attack by Kahmunrah, Ahkmenrah's older brother.
Determined to use the tablet's powers for world domination, Kahmunrah poses a significant threat. To rescue his friends, Larry travels to Washington, D.C., and assumes the role of a night guard to infiltrate the archives.
Inside the archives, Larry discovers his friends imprisoned by Kahmunrah. With the help of General George A. Custer, who has also been captured, Larry joins forces with Amelia Earhart. Together, they navigate the challenges presented by Kahmunrah's soldiers, including a daring escape through the photograph of V-J Day in Times Square. Kahmunrah, realizing he needs assistance, enlists the infamous historical figures Ivan the Terrible, Napoleon Bonaparte, and Al Capone to retrieve the tablet.
While Larry is eventually captured, the tablet fails to open the Gate of the Underworld as Kahmunrah had hoped. In a desperate act, Kahmunrah traps Jedediah in an hourglass and gives Larry one hour to decipher the combination on the tablet. Just as Napoleon, Ivan, and Capone's troops arrive, Larry and Amelia manage to escape in the Wright Flyer, which subsequently crashes into the Smithsonian.
Inside the Smithsonian, Kahmunrah successfully opens the gate, unleashing an army of Horus warriors. However, miniature Roman general Octavius arrives with the statue of Abraham Lincoln, causing the warriors to retreat back to the Underworld. Amelia gathers an army of allies, including Larry's friends and General Custer, leading to an epic battle.
During the conflict, Larry helps Custer overcome his fear of repeating the Battle of Little Big Horn, while Octavius rescues Jedediah. Larry regains possession of the tablet, using it to turn Capone, Bonaparte, and Ivan against each other. Armed with his trusty flashlight, Larry engages in a fierce duel with Kahmunrah, who wields a khopesh. With the assistance of Amelia, Larry successfully reopens the gate, banishing Kahmunrah to the Underworld.
Returning to New York with the exhibits, Larry has a surprise in store. Amelia, revealing that she understands she is merely a wax figure, shares a heartfelt moment with Larry before departing back to the Smithsonian.
Two months later, Larry sells his company and anonymously donates funds to renovate the Natural History Museum, extending its nighttime visiting hours. The exhibits, now believed to be animatronics and hired reenactors, can interact with visitors during the evening. Larry resumes his position as a night guard and finds a connection with a visitor named Tess, who bears a striking resemblance to Amelia.
